two thoughts: why not shoot jpg+raw on the same card? seems like that makes everything easier, including your described problem here.
another thought: i undersand your concern about space, i have similar issues. also i'm a professional photographer, so data integrity is of really high concern - culling right on the card has the risk of loosing some or all images, if anyhing goes wrong. be it a read/write error, or a simply typo or wrong command. personally i'd never do that, and again when copying to another drive first this would eliminte your problem again as well. thankfully external HDD are cheap nowadays :)
